Mabel jokingly suggests to Dipper at the beginning of the episode that he thinks he could outwit Duck-tective. However, later he is faced with a much more cunning enemy (Sherlock Holmes) and outwits him. This is an interesting coincidence. Wait, what am I talking about? This is Gravity Falls; there are no coincidences.

If the room was previously forgotten by Stan, he should not have been in it when Soos discovered it. This leads me to believe he lied. Maybe he had been in his secret lair, which possibly has a secret exit into that room.

It's weird that Stan thinks the wax figures are alive. Maybe he figured it out one night while they were pranking him in his sleep. At any rate, Stan seems to know about the wax figures' true nature and simply be lying to the kids.
It's covered in my blood, sweat, tears, and other fluids.
Are the wax figures alive and, follow-up question, can I survive the wax man uprising?
Mabel answered Old Man McGucket's question with a simple "yes", with the understood belief that he is crazy. But he turns out to be rather prophetic, as his question comes true. This leads me to believe that he had seen these wax figures before, and was simply wondering if they were the same ones. This also seems to back up the theory that he wrote the journals and later lost his sanity.
I'm doin' a memorial service for Wax Stan.
Stan seems to love Wax Stan, even more than his own family. He pays for a nice coffin for Wax Stan, as well as investing time and a space for the funeral. This, as we find out later, is unlike the stingy Stan. There's a theory that Wax Stan reminded Stan of his brother, Stanley, who disappeared a long time ago. Stanford, according to this theory, is still clinging to a small amount of hope that Stanley is still alive.
Gossiper-eyes and pyramid face
You may have noticed this. The Gravity Falls Gossiper building is one of the many places in Gravity Falls to show Bill Cipher's image, well before his official appearance. Other places include various locations in the Mystery Shack.
No prints at all- including their own?
This is just a small goof. When Blubs and Durland swept the ax for fingerprints, they should have found Dipper and Mabel's prints as well as their own. But they didn't find any prints at all.
